Does anyone know ifI buy a season ticket NS Flex Traject Vrij on a specific route, does that count only one-way or both ways? 

Traject Vrij is valid for both directions. And in case multiple routes are possible, it's valid for those routes provided the distance travelled (with a 10% bandwidth) and the operators are the same.

Should there be different operators on different routes from A to B, then you are offered a choice between NS only, regional operator only or both.
