I have a fixed route subscription from Haarlem to Hoofddorp - Does this include if I take this journey by bus?

No, NS Flex subscriptions are only for travel by train. You can use the same OV-chipcard for bus, tram and metro, but for those trips you will always be charged the full fare, regardless of your subscription.
