I recently received an invoice that i have to pay which includes my ns flex subscription + some travel expenses. However, don't these travel expenses get subtracted from the ov card's balance during checkout? Why do i have to pay again whith an invoice? Is there something i am missing?

No, with Flex the travel expenses are added to the monthly invoice. The OV'cards balance is not used with Flex.
