I have a monthly subscription of €5, which goes off my bank account automatically, but when I log into my NS account, I see there is an amount of over €100 which I'm assuming is for my travel during the month. There is no invoice with this amount on so how do I pay this? 

There is a widget at Mijn NS it is not properly working. You can ignore it and do not worry, you will get a proper bill. Take a look at your bills. There may be none. You will get your bill after about a month after the start of your subscription.

Do have a look at your travel historisy. I am just guessing but there may be mistakes with checking in or out.
