If you mean the cost counter on the Mijn NS website, ignore what it says.

If you see travel records that are not on your invoice, they will be billed on the next invoice.

If you have missed check-ins or check-outs, correction fees apply, see your invoice and contact NS Customer Service (phone, chat, social media).
