I purchased ticket from the Utrecht NS counter, from Utrecht to Steenwijk, and then used that to check-in from Utrecht. However I accidentally checked-out in Steenwijk with my debit card, due to which I got charged twice. I approached NS on twitter and they said they don’t deal with this, I should go talk to OVPay. Any help on how to proceed would be helpful.

You can go to https://zelfregelen.ovpay.nl/reisoverzicht and enter the reference number and amount.
Then there's an option to change checkin or -out. There's probably one missing. You should enter Steenwijk there, so checkin and checkout-location are the same. Then you'll get a full refund.
