I can't find anything about it on Breng’s website (the public transport operator in the Nijmegen/Arnhem area), but do you perhaps have an NS Flex subscription on the same OV-chip card? That could be causing conflicts, which might explain why you're still being charged for bus rides.
If that’s the case, try contacting NS Customer Service and ask them to disable BTM (bus, tram, metro) for your card: https://www.ns.nl/en/customer-service/contact
